Germline Database Explorer

The Germline Database Explorer is a global platform tool that allows you to browse, search, and download reference germline sequences stored in the system.

Accessing Germline Data

To access the Germline Database Explorer:

  1. Navigate to the main dashboard.
  2. Click the File menu dropdown in the top control bar.
  3. Select Germline Data.

Interface Overview

The interface is structured into two main parts:

Gene Type Tabs

At the top of the explorer, you can switch between tabs for different variable and constant gene types:

  • IGKV: Immunoglobulin kappa variable genes.
  • IGKJ: Immunoglobulin kappa joining genes.
  • IGLV: Immunoglobulin lambda variable genes.
  • IGLJ: Immunoglobulin lambda joining genes.
  • IGHV: Immunoglobulin heavy variable genes.
  • IGHJ: Immunoglobulin heavy joining genes.

Species Grids

Under each tab, the system displays separate tables for each species, sorted with Human first. Each species-specific table lists:

  • Columns: The specific germline subtypes (e.g. IGHV1, IGHV2, IGHV3) that actually have representatives for that species and type.
  • Values: Numbered buttons representing the exact count of representative sequences in the database.

Inspecting and Downloading Sequences

Clicking any count button displays a details window:

  • Sequence Viewer: A scrollable modal displaying the exact gene names and amino acid sequences for the selected subtype.
  • FASTA Download: Clicking the Download FASTA button generates and downloads a clean .fasta file of the listed sequences.
